There are two 3.3V pins on the GPIO40, and there are two 5V pins.
if you don't have 3.3V with nothing connected to your Pi then you must have killed the PMIC.
If that's new out of the box return it under warranty, if you used it (and most likely did some bad things to it) let it RIP.
