One question though, is it possible to have both raspberry pi connect and the wayvnc server (enabled from raspi-config) running at the same time? It sounds stupid but I would like to be able to use a vnc client and when I tried to connect to my pi with rpi-connect enabled and default way vnc disabled it got connection refused, is the wayvnc server running on a different port which I can connect to?
Yes, I do this myself: if you enable the VNC server using raspi-config it'll use its own port (5900 by default) and configuration (/etc/wayvnc/config). Raspberry Pi Connect's WayVNC server in contrast is only listening for connections on a specific UNIX socket (e.g. /run/user/1000/rpi-connect-wayvnc.sock) so there shouldn't be a clash though there will be added overhead running two separate VNC servers.
